Change Gly HA atom names from HA1/HA2 to HA2/HA3

updated version with ~2X increased running speed from the optimized compliation provided by a new Makefile (courtesy of Oliver Lange)
for possible compilation probelm, please change src/SPARTA/src/Makefile.old to src/SPARTA/src/Makefile, and re-compile it
